There is a further spoiler below:The two equivalent sets of 16 cells must have two 1s, 2s, 3s, 4s, 6s, 7s, 8s and 9s.
Hint 2: (Highlight the white text below)After placing two digits, the cells R9C1, R5C1 and R9C5 each have two possible candidates. Show that regardless of which value R9C1 takes, R1C5 and R5C9 cannot contain a 9.
Hint 3: (Highlight the white text below)By looking at the pairs involving the digits {1,2,3,4}, determine the possible positions of 3s in box 2. Colouring may help keep track of the 3s. Alternatively, consider the pairs involving the digits {1,2,3,4} and colour two cells with the same colour if they are clones of each other (you may need 8 colours or 4 colours with two different shadings). What does the colouring in column 5 tell you?

The irony of this puzzle for me is I was planning to make one with exactly this break-in, but I didn't get around to it. I think this puzzle is better than what I would have come up with though. Fantastic construction, thank you for making it.
