During the break-in, you may notice that the digits that are not missing from rows 1, 2 and 3 end up in the middle column of box 2. Another way to phrase this is that there is a set of all 9 digits in r123c489, and this kind of set keeps being useful elsewhere in the puzzle.

Figured out the hint myself, but the fight was far from over from there. What a ride, but it was definitely interesting all the way. Ended up trying a ton of different approaches to get something out of it, and very slowly but surely the results started to appear. Took me over 3 hours, but worth it.
